Short answer: Nagasaki's akiya banks are run by 17 municipalities and gathered on the prefecture's relocation site, Nagasaki Iju Navi (ながさき移住ナビ). The pages are in Japanese, so search with browser translation and the words 空き家バンク, 売買 and 賃貸. The prefecture's own contract figures show that outsiders do buy and rent through these banks, and that the island of Goto and the island of Iki lead. The relocation fund follows the Tokyo-origin rules. The hazard records buyers should read are the 1982 Nagasaki heavy rain, in which most deaths came from landslides and debris flows, and the Unzen Fugendake eruption of 1990 to 1995.
The prefecture's list. The akiya bank list page says 17 municipalities operate akiya banks and that, at the end of fiscal 2024, 384 properties were registered as available, with the number changing daily. It offers a map and links grouped by region, and notes that each municipality runs its own bank, that some municipalities have none and that you contact the municipality's department directly. The site is the prefecture's official relocation support site. The housing section also covers housing subsidies and a support centre for house-hunting questions, in Japanese.
What the figures show. The prefecture's fiscal 2023 akiya bank summary reports 325 properties registered at the end of the year, 330 new registrations in fiscal 2023 (320 the year before) and 197 completed contracts: 100 rentals (51 to people from within the prefecture, 49 from outside) and 97 sales (62 within, 35 from outside). That makes 84 contracts with people from outside the prefecture. The municipalities with the most contracts were Goto (55), Iki (22), Minamishimabara (21), Unzen (18) and Shinkamigoto (12). Two lessons: the volume is modest, and it is concentrated in a few places, so ask how many listings your target town actually has.

The prefecture's relocation support page (fiscal 2026) lists ¥1,000,000 for a household and ¥600,000 for a single person, plus up to ¥1,000,000 per child under 18, and a start-up support of up to ¥2,000,000. The origin condition follows the national scheme (Cabinet Office): five or more of the previous ten years in the Tokyo 23 wards, or living in the non-disadvantaged Tokyo area and commuting to them. You also need a qualifying job (the prefecture's N-Navi Career site), a professional-talent route, a funded start-up, remote work or related-population status set by the municipality; you apply within a year of moving and intend to stay five years. The page lists 20 municipalities, and full repayment applies for a false application, a move within three years or leaving the job within one year, with half repayment for a move between three and five years. The page did not mention nationality, and a buyer arriving from overseas would not meet the Tokyo-origin condition as written. Municipalities add their own conditions, so confirm with the destination town.

For a hillside lot in a town or on an island, the question is not only whether the house is sound but what is above it: check the landslide layer on the national hazard map and the municipality's own map, and ask about drainage and the condition of any retaining wall.
The Cabinet Office's record of the Unzen Fugendake eruption describes a large pyroclastic flow on 3 June 1991 that caused many casualties, and a warning zone that was expanded until, by September, 2,047 households and 7,208 residents were evacuated. Its lessons report covers the 1990 to 1995 activity. This matters for akiya on the Shimabara Peninsula, where Unzen and Minamishimabara were among the municipalities with the most akiya bank contracts in fiscal 2023: read the volcano and debris-flow information for the town and ask what the municipality says about evacuation.
